Add alignment results and traces to the result masschroqML file

Add alignment results and alignment traces to the masschroqML file produced as a result. Find a way (discuss) to also add the previous alignment results to the input masschroqML file, so that masschroq does not use .time and .trace files anymore. To discuss :
- do we eliminate .trace and .time files compeletely?
- how do we add .time information to the input masschroqML file?
